Quick answer: Shape ,durability, and what guns they come in.
Detailed answer: Wait for someone with more knowledge than me.

Version 2 gearbox's are probably one of the most common. Followed closely by the newer Version 3 gearbox which is not compatable with all rifles.
M4's and M16's run on Version 2s. Correct me if I am wrong. Check out mechbox.com for tons of information. |

Different versions are different shapes to accomodate different style receivers. While they all work exactly the same way and have the same parts, parts will have a different placement, different dimensions, etc making parts for one mechbox possibly incompatible with a different style box. And by virtue of these design differences, some mechboxes will be stronger than others.
That's the basic differences between mechbox versions.

To add to Crunchmeister's post, while they have the same parts in principal, different boxes may also have specific parts which aren't compatible with other boxes (gear sets, cylinders, motor, etc)
And not all have the readily available upgraded/replacement/reinforced parts (the old V1, for example).

Easiest way I found to look at it.
They are all just car engines, each designed a little differently, some parts are swappable. They all do the same thing though. |

V2 (M4/M16/G3/MP5) has some inherent flaws that make anything beyond a mild upgrade a potential problem. V3 (AK/G36) is better - the motor cage ensures motor height/alignment is better protected. It's also less prone to have the front of the mechbox blow completely off in cold weather or with higher-powered springs.
